Does a PTO member have to clear a matter with the school principal before it is put on the agenda or brought up as new business?

No. You should probably have an understanding with the principal about what types of things shouldn't be discussed at a PTO meeting (topics relating to individual students or that break confidentiality boundaries, for example), but beyond that the principal shouldn't have any say in preventing items from being listed on the agenda.
